The holders took the lead when Aya Miyama stepped up with a stuttered run in the first half to score from the penalty spot and put the pressure firmly on English shoulders.
While there was some controversy over whether or not the penalty should even have been given, England had their own bit of luck minutes later when Steph Houghton was tripped in the box.
Replays suggested that it may not have been enough for her to go down, but Farah Williams made no mistake as she levelled the scores and got the Lionesses right back in the game.
The two teams exchanged chances thereafter and it appeared as though they were heading for extra time, but with two minutes remaining in injury time, Laura Bassett sliced the ball into her own net to leave England heartbroken.
With the whistle being blown shortly after, their fate was sealed as they will take on Germany in the third place playoff on Saturday, while Japan will have to defeat the Americans if they are to defend their crown.
