The Sea Eagles looked to have the game wrapped up with a two-point lead, but Cooper crossed to steal a victory for the home team.
It was a fantastic effort from the Cowboys in Townsville but a terrible end for Manly, who dominated most of the second half.
North Queensland started the match well with a typical forward’s try to Matt Scott.
But there was a good response from Manly with Brett Stewart setting up Jorge Taufau.
A miracle play from Michael Morgan to stop a try kept the scores close.
Taufau’s second four-pointer was almost a carbon copy of his first.
In the second half the Cowboys struck first, Scott finishing well.
But then Tom Trbojevic tied it up with a great leap and put down.
The try was converted and Manly had their noses in front.
Until Jonathan Thurston set up Cooper in the final two minutes and the Sea Eagles were sunk.
