The squads for the knockout stages were submitted to UEFA on Tuesday, and the former Fiorentina man was said to have been distraught at not making the cut.
This could force his hand into seeking a move from the club over the summer, despite still having three years left to run on his current deal.
City saw their squad reduced from the usual 25 to 21 as part of their punishment for falling foul of FFP regulations, making Jovetic the highest profile victim.
The rules also stated that City needed to trim their quota of foreign players from 17 to 16, forcing manager Manuel Pellegrini to stick with new arrival Bony.
Jovetic has failed to make the desired impact at City since joining in the summer of 2013 as he has spent the majority of his time in the treatment room.
