The Belgium international joined the La Liga giants over the summer from Arsenal in a £15m deal, but his debut was delayed because he needed thigh surgery in December.
He had returned to light training with the view of playing for the first team in the second half of the season, but he was forced to pull out after he began experiencing pain.
This caps off an unlucky year with injuries for the centre-back, who had to play through the pain barrier at the World Cup with a hamstring problem.
