Cambridge gave the Red Devils a scare early on as Tom Elliott broke through on goal, only to see his shot hit the post.
United began to dominate though and Juan Mata gave his side the lead from a Marouane Fellaini header.
Marcos Rojo made it 2-0 shortly afterwards with his first goal for the club.
Old Trafford stood to attention as Luke Chadwick was brought off, with the current Cambridge man having previously played for Man United.
Youngster James Wilson then put the result beyond doubt with his first ever FA Cup goal.
